  • You can select a subset of sequences to align. First you submit the complete set of sequences, then you see the names and properties and can choose which sequences should be aligned.

  • You can check sequence length, ATCG-count, number of other IUPAC codes, number of N, number of gaps, and GC-content before starting the alignment.

  • MISHIMA alignment submission is now a two step process. In the first step you submit the sequences, in the second step you specify the alignment options. This is useful because you can see some information about the submitted sequences before starting the alignment.
  • Added 'dot' option to CLUSTAL W and MISHIMA alignment formats. When checked, alignment positions identical to the first sequence (or to the consensus sequence if consensus option was selected) are shown as '.' (dot, full stop).
